Inactive Applications become see through

have this problem where when i click off an application it becomes see through. It started happening after i used ShapeShifter to change my theme. I did everything i knew i could do. Restart, Reinstall ShapeShifter. Relaunch dock....so on so forth...i changed my theme back to default. nothing happened.

thats what my program looks like then im not using it...its pretty annoying, if anyone can help it would be greatly appreciated
 
Shapeshifter is a pretty intrusive application. If something screws up because of it, and it can't undo the screw-up by itself, there's not much you can do but erase+reinstall.

That's the risk you take with those kinds of applications.
