Say I've already installed Windows with bootcamp, and I formatted it a certain way but now I want to format it in another way. Can I delete that partition and run the bootcamp process again with the same copy of Windows without running into Windows registration issues?

In short, no. [Clarification: You probably won't run into any registration issues.]
Even if you did run into issues where it tells you that you have installed too many times, just call the number that it gives you and follow the instructions. It will spit out a number for you to type in and you are good to go.
