The application I'd like to exclude is sidenote.

Basically it hides to one side of the screen and can popup by keyboard shortcut or holding the mouse to the side of the screen for simple note taking.

The problem is that when Expose (All Windows) is initiated, it shows some HUGE transparent window for sidenote. I would prefer if Expose would exclude the application entirely.

I'd like to know a way to exclude an app from expose. I was thinking perhaps there is an argument/flag to launch the application with or maybe an expose preference exclusion file? Whatever it takes, maybe even modifying the app with Dev Tools?

The screenshot below shows what the app looks like during expose (bottom right of screen)

How about having a separate Space for Sidenote? Seems to provide everything you're looking for, unless you really need it on the same page as your webpages etc all the time.
 
that would sort of ruin the purpose of the app (to popup above windows for quick notes), but works none the less
