I installed Mountain Lion and now all of my fonts are installed but they're not listed in Adobe. I go to choose a font in Photoshop or Illustrator & half my fonts aren't in the list. I checked to see if they're still installed & they are still there.

I don't wanna delete my fonts though, I just want them to be live and usable. Clearing the font cache leads me to believe it will "clear" them, not "clean" them and they will all be deleted.

No, clearing the cache does not remove fonts. Here's an older article that explains:

I don't think that command in the article will work for ML. For ML you need to follow the Lion instructions:
