Setting up iphone 6 w/ itunes 12?

It should be fine. The only issue you could run into is a profile going bad on you, but I rarely seen that and it's usually induced by being years old. The settings under the hood are generally the same for the profile so you could go back to iTunes 11 and it would still work.
