I downloaded some apps from the app store on my iPhone. I want to take the apps from my iPhone and put them in the applications folder in iTunes on my computer, how do I do this?
^ yes, that is what I meant, and syncing my phone is not putting them in my applications folder. ?
Now, if you've checked "Don't show this again" and hit "Don't transfer" then it sounds like you've ruined it for yourself.

When you sync normally it should ask you if you want to transfer the apps to iTunes (unless you checked the "Don't Ask Me This Again" the first time it showed up) otherwise, you can right click on your iPhone in the left column and choose "Transfer Apps" or "Transfer Purchases" (however it's worded; not in front of my main computer now.)
Lost my job - and my laptop that has all my synced iPhone apps on it.
How do I get my paid (and unpaid) apps on the iPhone back into a new copy of iTunes without re-purchasing and losing all my settings?

Finally, in a moment of desperation, I righted clicked on my iPhone and chose the option Transfer Purchases and to my suprise and glee I successfully moved my applications onto to my computer." Details follow. Fixed the issue.
Right click on iPhone, 'Transfer Purchases from iPhone'.
Right click on the iPhone in the devices list and select "reset warnings"
