Help with EFI and rEFIt

Greetings.
I'm a long time reader but this is my 1st post around here, hope I'm doing everything right.

So here's the deal:
I have a Mac Pro (2009) that came with Leopard installed and I made a bootcamp partition for windows, to make everything easier for me I had rEFIt installed.
Last month I upgraded to Snow Leopard and rEFIt stopped working, so I re-installed it, that's when my nightmare begun: Any partition selected by rEFIt to boot would make my mac freeze so I deleted my bootcamp partition, uninstalled rEFIt and everything apparently came back to normal... Untill I decided to re-make the boot camp partition to install win7.
Now if I press alt during boot, I see 2 windows partitions and the mac partition. One of the bootcamp partitions boot and the other one freezes on something like "no operational system found", and if I select to boot on OS X from this menu I just get the apple screen and everything freezes.
I tried formating, doing clean installs but nothing helps.
The only way I got my mac to boot normally into OS X was to boot from Installation DVD and select the OS X partition through Startup Disk utility (which doesn't see "my ghost" bootcamp partition) and always when I want to switch between partitions I have to use Startup Disk on OS X and Boot Camp control panel on windows.
The odd thing is that Startup Disk utility sees things the way they should be (a working OS X and a working Windows partition) while the Boot Camp control panel on Windows sees the "ghost" boot camp partition installed on disk 2.
It has a bit of time that it happened and probably I'm missing some info, today I got some free time and decided to ask for help. Another thing that I tried was removing the OS X and Windows Hard Disk from my mac, plug an external Firewire with OS X installed and press alt during boot to see what I'd get, and the options to boot were OS X installed on the external disk and the damn "ghost" boot camp partition... So I'm assuming it's some sort of problem with my mac's EFI (I'm not an expert so please correct me if I'm wrong).
Any clues or help would be highly appreciated, it's not a critical problem since I can keep using both partitions normally... But the feeling that there's something wrong on my new mac bought this year is REALLY making me loose my sleep.
