I had an issue with an iPhoto library that got corrupted (and the issue propagated to my backups)...After a lot of jiggery pokery I've now got a clean library in Aperture and a clean library in iPhoto, but there are thousands of duplicates between them.

Any advice on how I can automate (or somewhat automate) deduping these?

For starters... I would not keep iPhoto + Aperture libraries. Once you have Aperture... there is almost no reason to use iPhoto at all. I would move everything to Aperture and ditch the other.
