I have a VOB file with dual audio and subs I want to convert to MKV with soft subs using hand break. The first conversion I did had the dual audio, but no subs. Is there a way to fix this?

Did you make sure the subtitles were selected to be added into the mkv?
It's under the "subtitles" tab in handbreak.

An example of something I popped into HandBreak:
