I have a camera that has gps in it and when I export directly from Aperture to Flickr none of the GPS data is included in the import. However, if I export the same photo to my desktop and import to Flickr via Safari all of the gps info shows up on Flickr.

Has anyone else run into this problem? I'm not sure if this is a problem with Aperture or if I have a setting wrong?

In Aperture 3 go to preferences and then go to the export and advance sections and select

1) check on location info in exported photos (Export Tab) Normally on by default
2) check on location info for published photos (Advanced tab) Normally off by default

At a guess it is the 2) setting you are missing.

That should fix your problem.
