mp4tools will be more straightforward to use. What was the source of the problem, if you don't mind me asking?

I avoid converting my MKVs to other file formats by playing them through the Plex app on my iPhone or iPad and then airplaying them to appleTV. It has worked flawlessly for me and is a no headache solution. Highly recommend.

How does that work? Do you store those MKVs on phone or comp? And plex app is $4.99 on iphone , anyway one can try it before paying for it to see if it works for me?

For the plex/AirPlay method all files are hosted on my iMac or external drives connected to the iMac. I don't think there is a free way to test drive the plex app but it really does work. I recommend visiting the plex site for more info.
