You know when you go to System Prefrences>Accounts>(choose account)>Start Up items....There are check boxes to where you can hide a start up item. What does that mean? Is it different than completely taken the item/app off the start up list?

Yes it is different, when you choose for an application to be hidden, basically it means that all its windows will be invisible (they appear again when/if the application is activated). This is the same thing as hiding an application normally, from its Dock menu or from its application menu (command-H).
