Now that I have an ipod, are there any applications you would recommend?

Aside from itunes of course.

Any plugins or other programs you would particularly recommend?

I like PodWorks but there are freeware alternatives available if you're feeling thrifty!

Apart from that, like Maya said, you can't go wrong with ipodlounge.com

Sweet Podding Peter Tork! I can't seem to stop buying accessories for mine. I'm like an iPod junkie.
iSkins, aluminum case, car charger, iTrip, Socks, JBL Creature speakers...

Agree, also I use PodUtil (free) works great as do others

I like to keep one "master" library for my AIFF files and one "iPod" library for my AAC files. So I use iTunes Library Manager v4.0, a little AppleScript applet that lets you save/load different libraries and prefs. It has worked great for me:
