Ripped DVD

I ripped a dvd then converted it with handbrake, so far so good. the dvd has a director's commentary track. I made sure to add that track before converting. after it finished i added to itunes and played in apple tv 2, well there was no second audio track nor was there in itunes. I thought i did something wrong but when i play the file in VLC i can switch to the other audio track so what am i doing wrong in the conversion?
