Mail.app not showing my emails

Mail is not showing any of my emails, however all emails appear to to still be in the Mail folder located in User/Library/Mail/

I don't know what happened, the only couple of changes I did was create a new smart folder and a new folder in MobileMe with a couple of rules to go with it.

I am using a first gen Macbook Air running Snow Leopard. I also ran Onyx to check the volume and it told me it needed repair, but sadly I don't have the disks or CD drive with me cuz I am travelling.
