I have three macs. Two are Lion. One is Snow Leopard.

I have purchased a program (Metanota) which requires an in-app purchase to get rid of its ads. I made the in-app purchase on a Lion machine because I know SL can't do in-app purchases for the MAS.

Now, the two lion computers can run the app without ads. However, for the SL version, it still runs with ads. Is there anything I can do to make SL recognize my in-app purchase?

That is something you'll probably have to consult the company (Metanota) about.
