I am going to need to replace my iPhone after it drowned, and I have not synched with my computer for a while and some apps were downloaded through iTunes on my computer while other apps were downloaded straight to the phone.

1. Does my account through iTunes keep track of all of my apps regardless if they were downloaded via my computer or straight to the iPhone?

2. If I plug the new iPhone back into my computer will it synch every app back regardless of where they were downloaded?

1) yes. It is tracked through your iTunes account and doesn't matter what device you used.

2) yes if you go through your iTunes settings and have it automatically download purchased apps. You might just have to update some old apps once they are on the iPhone. I've done this several times.
