Please be gentle in your responses I have just been wondering this for a while and theres probably a simple explanation that I've been missing.

Whenever the iPhone syncs, iTunes starts to download the new apps I've downloaded on my iPhone. I know I can choose whether or not to sync the apps. But I've just wondered what use those files have on my mac? What's the point of having the actual files in iTunes.

If you ever have a problem and need to reset your phone to factory settings all the apps will be there. The only time I used the backups was when I needed to return to an earlier version of an app.

So my guess is if im backing up over iCloud. It's rather pointless except for in your situation.
