Standard video dimensions or not?

I recently started converting some videos to MP4 format using Handbrake and it appears I have two choices here:

a) Manually override the automatic settings of Picture Size: 352x240, Output: 344x240, Anamorphic: 312x240 Strict, Picture Cropping: Auto 0/0/2/6 to keep my videos at their original size of 352x240 including the thin black bars on the sides.

Or

b) Turn off just Anamorphic output and accept a resize of 344x240.

Is there some advantage to keeping standard sizes of videos? For instance, will I run into compatibility problems down the line if I choose option B?
