I am having the same problem with at least 2 movies (ironically, both of Japanese origin.) I open the movie in DVD player, play the full movie at multiple time stamps, and confirm that the track for all of the scenes are the same title (e.g.. For Steamboy The Director's Cut, I play the movie. At multiple time stamps, I check Go->Title, and the title is always #1.)
When I set up Handbrake, I tell it to rip Title #1 and add my subtitle options. The rip goes surprisingly fast.
When I play the movie, I only have about 16 minutes of film to watch.
