Recently going on streaming video websites, I cannot view videos, instead I get a "error loading media: File could not be played". Going to the same sites on my 4S and they play perfectly. Also the average size for the files are around ~80 mb so they should be perfectly playable on the 3GS hardware. YouTube videos on safari work though so I'm quite confused. Anyone know of a fix?

Are they HD videos? If I recall correctly, the first iPhone to support HD video playback was the 4, with the iPhone 4S and up supporting 1080p video playback. That could be a reason why the videos are not loading correctly in the older device.
