I am curious if Apple is counting the phones that were pre-ordered as sales even though a ton of them haven't officially shipped.

They have to. Shipments of the iPhone 6 alone were already slipping to 7 days by morning (FRIDAY morning...like 6 hours after launch.). The 6+ to 3-4 weeks.
If Apple only counted those that shipped/delivered, then you'd have to stop counting Friday morning, and limit the weekend numbers to only those that were purchased and brought home at the Apple stores.
