I have a new Retina iMac with Garageband installed along with updated instruments library. I do NOT have Logic Pro X installed now. But was wondering if there would be any issue with first deleting Garageband and associated plists, folders, etc and then installing Logic Pro X.

Only thing I'm aware of is if BOTH programs are installed, deleting one program could cause problems with the other as they share sound files.

If you remove GarageBand before installing Logic Pro X it should be absolutely fine.

I haven't tested this exact scenario but I happen to know that you can install Logic Pro X on a Mac that's never had GarageBand installed without issues.
