When I started installing tweaks on my new 6+ many of the tweaks 'remembered' settings. I'm guessing this info was saved in the backup somehow, and when I restored from backup it used these previous settings.

Is there a way to completely delete these settings so when I restore from backup it's like my phone had never been jailbroken?

You can use iCleanerPro (press the + on bottom left and choose preference files and delete from there). Or in iFile most all of them are stored in var/mobile/library/preferences.
