Apple emailed me an Apple Store Newsletter yesterday, and it looked like a website in my email box, with links and everything - how did they do that?

You can send mail as HTML (same as web pages), Outlook (on PC), Outlook Express (on PC), Entourage (Office X on Mac) all allow you to send HTML e-mails. Because of this you can do anything within and HTML e-mail that you can in an HTML web page.
