for some reason everything just gets opened in a new tab, yesterday it worked fine until last night it changed.

I've got the option to open in a new window clicked but I can't seem to fix this.

Would uninstalling firefox then a reinstall lose my bookmarks?

Have you tried a restart? If you're using a Might Mouse, could you accidentally be clicking with the right/middle button? Just a thought.
 
If you need to reinstall firefox, just save your bookmarks.html file to another location, and then you can reimport them after the reinstall.
 
yeah I tried the restart and still the same.
just using a normal mouse too

I'll save the bookmarks like you said though incase I do have to reinstall
 
to save the bookmarks is it just open the bookmarks manager, then file>export?
 
Try this before you reinstall:

Open firefox, and type about:config in the location bar (address bar) and hit return.

Filter the list using the word "window" and find the entry called browser.link.open_newwindow. Set this entry to the value 2.

Test it out and see if it works. :)
