I want to save my files & a System Backup (Bootable) in the case that the main HD fails.

I have a few slots open, so I may by 2 smaller drives or 1 internal + 1 external so that I have a backup of my files.

Which HD's are compatible with a Mac Pro (~250GB-500GB)
Internal - SATA
External - FireWire (400 or 800)
* What file format should I be using on these drives?

Any 3.5" SATA drive will work.

Nuff said.

Any drive from any manufacturer will work just fine. Any external with any Firewire connection will be perfect for what you need. And any size will hold more than their share of files. HDDs are ridiculously cheap now-a-days.
 
You'll want to get any sata drive's that have the following

16mb cache
native command queuing (if possible)
sata II or above

I currently have 4 western digital drives that have been great.
