Recoding/reformatting question

Hey, I have taken some of my own personal DVD's and got them onto iTunes via handbrake. The problem is that I have coded them as a normal MP4 no a h.264. Does anyone know how to reformat them to the correct coding to work with my apple tv without having to redo them all in handbrake?

You may be stuck having to use HandBrake again from the DVD. I tried to export an MP4 that I opened in QuickTime Pro and it wouldn't let me change the encoding.
