How can I get Illustrator to remember its linked files?

Well it should remember the links! Are the target files on the same drive? What version of Illustrator and OS X are you working with?
I'm on Leopard 10.5.2 with Illustrator CS3 13.0.0. The files are all on a USB - the directories look like this
Folder A > Folder 1 > Document
Folder A > Folder 2 > Image
Interesting, so they aren't in your User folder? If you temporarily copy them to your User folder, do the links stick? Also, this probably won't help but do the Adobe Updater deal and bring Illustrator up to 13.0.2
This is my other problem 😀 I can't do updates through Adobe Updater because I'm stuck in the infamous Adobe Stock Photos Loop. i.e. it says something like this.

Searching for updates.

Adobe stock photos are no longer supported (discontinued).
As far as the links go, you may want to check your USB drive to insure that you actually have the image files stored and not just thumbnail placeholders.
If the images are that small you may want to embed them in the document instead of linking.

No, they're fullsize images. It just doesn't seem to want to remember the links as they're in different folders.

Copy the files to your HDD, and work from there.
Your AI document and its Links directory should be in the same folder.
Document Folder>

Script to Update Links
I was sharing AI files with another person via dropbox and each time we saved the links were breaking. I downloaded the script from this page to update linked files in illustrator and it's working pretty well.

Though apps are supposed to remember link paths, the best way to prevent problems, whether you're using Illustrator, InDesign or QuarkXPress, is to place linked images in the same directory as the primary file. If a path is not available, this generally the second place the application looks.
