For instance, when an app in a jailbroken iphone was installed and uninstalled remnants of the app would linger in other directories.

Are the app store apps sandboxed in it's own directory meaning uninstalling them would leave no trace behind?

I'm just curious because I don't wanna play around with apps and then uninstall them, having traces of the app being left behind slowing things down.

We all know how much of a pain it is to uninstall apps from installer, and we all know doing a complete restore all the time can be painful.
