iTunes sync with server help

Hi,

I have a mac mini connected to a Drobo holding my movies, music and photos. The mini is connected to the time capsule for either ethernet or wireless distribution to 3 aTVs.

I use my Macbook Pro as my main computer and have all music and movies available in iTunes, but stored on the Drobo. I find that when I travel iTunes resets the iTunes folder to local.

My problem is that when I sync my Ipod/Iphone iTunes has problems finding apps, audiobooks, etc. Do I have to manually change the iTunes folder prior to each sync or did I do something wrong when setting it up?
