In OS 9 I would have rebuilt the desktop to fix this. What should I do in OS X (This kind of thing is happening all over)

I've had that a few times. Try this:

1. Repair permissions
2. Open Terminal
3. sudo periodic daily weekly monthly
4. Reboot

That usually fixes it on my system.
