Hi I have done searches and checked the guides but I am still a bit confused.

I just got my macbook 2.4 a week ago and the battery will now only charge to 99%.

What is the best way to use it to keep the battery in good condition. I am normally near a power source but I read that apple do not advise to use the macbook plugged in so that what I have been doing.

Should I calibrate the battery ?

Advise would be much appreciated as I am completely new to macs.

What i do is, Let the battery completely die and and then put it on the charge with out using it to fully charge. Do this once a month.

If your battery is over 95% it will stop charging. This is to ease stress from constant bits of charging. If it bothers you that much let it drop to 94% and then charge it.

Instructions for calibrating are on Apple's site.

You read incorrectly, using while plugged in is fine.

so when its plugged in does it run off the power supply ?

Guys...guys...the problem here, according to his original post, is that he did a SEACH, not a SEARCH. No wonder he didn't find those posts that you linked.
