I upgraded my iPhone 3GS with new baseband to 3.1.3, but it's not factory unlocked as i thought.
Is there any way to downgrade it to 3.1.2? By now the TSS SHSH service from Cydia is offline, there will be a way to use it to downgrade?

Even if you have your 3.1.2 SHSHs, you cannot downgrade the baseband. You'll have to wait for a new unlock, which will probably be released sometime after the next iPhone is launched.
