To anyone saying this is not a response to public outcry please consider this: Apple usually stays silent about things, and their standard policy isn't to comment, much less on betas. They generally come out when there is major controversy/outcry.
Considering how much Apple has been in the news recently in relation to FBI and all of that, plus the whole "error 53" issue and the "1970" date bug, it seems that it might have more connotation with that than anything else. No way to really rule anything out, nor to really point out something specific that might be behind it.

Lots of babies crying like crazy in the forums yesterday when it was reported (incorrectly) that it wouldn't return. Smart folks knew it would return but that didn't stop plenty from cursing Apple and going on and on about how "STEVE JOBS WOULDN'T HAVE DONE THIS!"

Oh, please. Serenity Caldwell's article on the question was well thought out. Plenty of rational discussion. No cursing. No mention of SJ. The only exaggeration I have seen about the issue is yours. Pot. Kettle. Black.

Sounds like the implication there (although indirect in a sense) is that no one seemingly actually knew anything at things were just going on based on some rumors if not just sensationalism more than anything else. Now, perhaps there was something to it after all, or perhaps there really wasn't anything to it and the feature would have been back in the next beta update (potentially as Apple planned from some time before).

They would also believe that a finger will always be the primary way to respond to the FBI, were it not for the need to make those actual pesky legal argument things....
First the FBI will have to make one of those actual pesky legal argument things instead of hiding behind dramatized sob stories.

I doubt it, would they of come out if there wasn't so much negative feedback? think it's unlikely.
One does't preclude the other. If it was always meant to be like that and they were getting a lot of coverage about it (especially in light of already being in the public eye because of the whole thing with FBI and other recent issues), they could have easily came out and said this just to calm the waters.

Up until yesterday there weren't many people who even knew 9.3 beta stopped scrolling with the pencil. Apple had no real reason to mention anything then when barely 1% even knew.

Apple had to reassure people once it became more public that it isn't going away.

Stop assuming everything is negative or done for meniacle reasons.

Apple made a decision to change something, lots of users complained, so Apple changed course. It doesn't always work out that way (with them or any company, *cough* Google *cough*), but when it does the company deserves props for listening.

It's a beta, opt out if you don't like it.
People were primarily worried that this meant the feature would be removed forever, carrying to the public release. It's not exactly a lack of tolerance for beta issues, because people thought this was not an issue at all, just the removal of the feature.
I'm confused with what improvements they are claiming to have been trying to make. It just needs to work as a stylus and did, what could the change need to be. Either they are just back peddling and can't just say "we were going to take it away but we won't now" or they are going to make it capable of 3D Touch like features.
3D Touch via the Apple Pencil would be sweet, although strange that regular input via a finger wouldn't work with it, might cause a jarring experience or make people feel forced to use the pencil. Would increase pencil sales a little I'm sure.

Or potentially the change wasn't actually going to be there in the final release. Either way, seems like existing functionality is going to remain in existence, which is good for those who have been making use of it and/or will want to make use of it.

Or not a change of course at all and was always the intention to put it back in after doing their own internal tinkering of the code (the mentioned reason of improvements in the article) for the final beta or release.

Apple now has public betas. Historically they did not. That makes it more likely they will be open about these things.
