First and foremost, I use iCloud to login to my macbook pro. When I want to sign into the mail app, there are no messages. I hit the "refresh" icon and it tells me that it can't connect to iCloud due to an issue with my apple ID.

I tried adding the iCloud account on the mail app, and it tells me to login. then it tells me that there was an issue with iCloud for my appleID.

Is this because I have a primary email and a second (verified) email? I'm trying to add my verified email into the mail app but it just doesn't want to allow it or something.

Go to System Preferences > iCloud

In the bottom left do you see Sign In or Sign Out?

If Sign in, then you need to login with your Apple ID (use the email associated with your Apple ID. It's not necessarily an Apple email address) If you can login here: you will know what email and password is expected in System Preferences > iCloud Sign in.

If you need to reset your password, go to https://appleid.apple.com

More info: http://www.apple.com/support/appleid/manage-account/

If Sign Out, then check Mail in the list.

If you still have issues, you might need to look at the Mail files. Upgrading from previous versions of OS X to El Capitan caused a lot of issues for many users. See these articles that explain the changes made from V2 to V3 and options to fix.
