In the "Update" menu of Software Update, there should be an item called "Ignore Update...".

I think just hitting the delete key accomplishes the same function.

Once you do this, will they ever reappear in the update window, or is the update gone for good?

They won't reappear on their own, but you can bring them back using "Reset Ignored Updates" from the "Software Update" menu.
