Okay, I know when I plug one of my iPods in, iTunes will tell me there is purchased music on the iPod that isn't in my library, and it will ask if I want to tranfer them.

Here's the question though... I only lost a HANDFUL of files, so I don't want it copying EVERY purchased song on my iPod back to iTunes. Is it smart enough to only copy the missing files/songs?

I was afraid to allow it until I know the answer ;)

It will replace the purchased songs,shows,movies, etc that you have on your ipod that are not currently on your itunes. so if it is on your itunes it wont make a duplicate copy.

Use Senuti to select the specific songs you want to transfer back from the ipod to the computer and then re-add them to iTunes, you may need to click and authorize them before they play.
