Lets just say I only want to back up all my files from my user folder and do a clean install. For all the apps I have can I just add them to the app folder or do I need to reinstall every single app that i've added again?

any app that came with an installer, it is likely you will need that installer again. Generally its bigger apps, and ones that modify your computer that require installers, to stick their files in all over the place. Photoshop requires its own installer, as does flip4mac, because that adds the compatibility into quicktime.
So what bout iLife '08 and iWork '08? I assume those are gonna have to have a special installer then... So it seems I will only be backing up my pictures,music,movies, and documents then...
