I was about 30% with a WU, but it seems like F@H has put me on a new WU. The old one was out of ~400; this new one is out of 250.

Normally when you complete a WU, it says "X Work Units Completed," right? It doesn't say anything of the sort, so I was wondering what happened to the WU that was only 30% of the way through?

Maybe it terminated early? Check the F@H log for the text EARLY_UNIT_END - if you find it after that 30% completed WU, then something went wrong during folding of that work unit. You'll also see a message that simulation instability has been encountered. If that's not the case, then I can think of 2 other reasons:
1. The F@H work directory changed between those two WUs, so it "lost track" of the older WU in the old directory.
2. The work data got deleted somehow.
 
Many of mine lately have terminated early, so I would suggest that is what has happened. You still get points, based on the percentage, so it's not a terrible thing unless you really didn't get far.
