I did both of those before posting this, it doesn't work, even a while after moving the folders to the trash or right clicking, selecting "move to trash", and clicking "delete."
 
I tested my Ventura MacBook Pro by deleting a folder from my iCloud Drive. It works. So I'm not sure why your would not. Try logging in to iCloud.com and delete there. You might also try signing out of iCloud and back in.
 
Those folders don't show up on icloud.com. I'm also on a MBP with Ventura, and it doesn't work. Right clicking and selecting "Download Now" doesn't download it either.

Also I wouldn't be surprised if those folders u deleted showed up again later, that happened when I tried this a few weeks ago.
 
I'll be on the lookout for them. But since you don't see them on iCloud.com I have to assume they left behind some remnants on your Mac. Take a look at your iCloud Drive settings in System Settings. Make sure that the apps that own those folders aren't listed. Consider turning iCloud Drive off and on to maybe reset things.

Do you have any of those apps installed on other devices, such as iPads or iPhones?
 
I'm having this issue too.

I've switched off iCloud synching for an app, on all devices and deleted the app.

If I search for a file that I know was in the folder, it shows up and the path bar shows it in the app's folder on iCloud Drive. However the folder is not visible. Trying to move back up the filepath, via the Path Bar doesn't work. I simply see the base level of the iCloud Drive, with all the other folders, but not the one that has gone 'invisible'.

Shift-Cmd-. isn't working for me either.

Does anyone know how I can make all folders visible on the iCloud Drive?
