How come when I restore from back up, all apps I downloaded post jailbreak are all over the place?

How come when I restore from back up, all apps I downloaded post jailbreak are all over the place? I've already put these apps in folders, yet they are out of their folders and floating around on springboard.

I am not sure that backup restores also all the previous app positions on SB...

Did you install any tweaks that affect the icon layouts such as folder enhancer or betterfiveicondock?

If yes, you'll need to reinstall those tweaks

It does - as long as you have not been using the tweaks mentioned by @darricksailo.

I had the same problem. It took quite a long time to move all the icons back where they belonged after an iTunes restore and updating to 9.3.3.

I was using FolderCloser, InfiniDock and UpsideDown.

So here's a question. If I were to uninstall the above tweaks, make sure all the icons were in their correct positions; then do an iTunes backup, and then reinstall the tweaks -- would a subsequent restore keep the icons where they belong?

Did you check to make sure a tweak called Icon Support is installed? When you adjust the rows/columns it takes a tweak called Icon Support to make your phone recognize them. If that isn't installed then it will just default to the standard layout.
