Original iBooks didn't have the big margins it now does. I find it unusable. Is there a way to get rid of it?

Or can you go back to very first version of iBooks? When there was an update shortly after the original iBooks came out, it became extremely slow for the iOS 4.

Does anyone have the first version of the iBooks app that is stored as part of iPhone backup that they could share,

In the new iBooks you can change the theme with which you read books. Tap the 'aA' symbol and change from 'Book' to 'Scroll'.

While I agree with you that I think the margins are too big in Books, I don't think there is much you can do to change it. Changing the theme will help a little; but it would like be nice to have some margin control as well.
