I've got the OWC ThunderBay 4, which I use for video editing, and I really would like to upgrade my old MacBook Pro to the new Retina MacBook, primarily for the portability. I know it can handle a pretty surprising workload in Final Cut Pro X, especially with the new hardware boost announced today, but I can't seem to figure out a method to use my external hard drives that only have Thunderbolt into a rMB. Any ideas?

If the rMB had TB3, you could buy TB3 to TB2 adapter but unfortunately it doesn't come with TB3, so you're out of luck.

Keep your MacBook pro or move your data over to a USB drive (either with type C or via USB C to A adapter) if you're going to buy rMB.
