Hi,
I recently jail broke my iPhone 4s and I need to take it in today to get it inspected for applecare +. Do i just do a restore from a backup when it was not jailbroken? Or whats the procedure?

A factory restore will wipe all traces of the jailbreak. A restore form backup will still remove the jailbreak but some tweaks may still survive. This can all be done in iTunes.

would u suggest first a factory restore and then a restore from a previous unjailbroken backup ?

I would suggest a factory restore and set up as new phone. Once you get your phone back home you can restore from a previous backup.

All was good. I didn't realize that I have to backup my apps as well. Lost my apps but it was a good way to get rid of stuff I barely used anyway.
