mail inbox not synched with gmail

what setting in mail needs to be tweaked so that I don't have over 2,000 emails listed as new in my inbox?

i.e. I've read them already in gmail (not archived just read) but mail does not recognize I've read them..also when synched will this work vice versa?

I think POP mail doesnt recognise but i am not sure?
