I am having this issue. I have BD movies created in .mov format that will play with one of my Gen2 Apple TV's, will not with another. I took the one that did not work back to the Apple Store and exchanged for a new one, that will not play them either. I have put them both in the same location hooked up to the same TV, same software version (4.1.1). The one that will not play shows the movie, when I go to start, it loads and then stops real quick, that is it? I want to purchase one more Gen2 Apple TV, will not do it until I get this figured out. Apple Support is not helping due to the fact that the .mov files are not from iTunes. I created them with Pavtube Blue Ray Ripper from my Blue Ray movies. The one that does work is great. Creating these in .mov allow for full Dolby Digital Sound, the .mp4 via iTunes or Pavtube are only Dolby Pro Logic.
