I am on Catalina 10.15.6 with Safari 13.1.2. Recently I realised that "delete history" does not delete everything anymore. Even if no cookies are listed under website data, gmail.com for example still lists my account. Does anyone know why this is the case?
 
Try this: Open Safari and select preferences. Select the Advanced tab and then select "Show Develop menu in menu bar". Restart Safari. Click on the "Develop" menu item at the top and then select "Empty Caches". See if that works.

I had the same issue, the history is deleted but no the cookies. It happens only in Safari 13.1.2.
I suppose that you close all Safari windows and press “delete history“ from Safari menu bar.
For me it is a bug but If I leave a Safari window opened and press delete history all works without issue.
So just leave a Safari window opened on the screen and press “delete history”. No Window -> No Cache deleted.

Safari->Preferences->Privacy->Manage Website Data...->Remove All. This will delete all the website cookies.

Thank you all for the suggestions. "Empty Caches" did not work. As idark77 suggested, it is the same for me. I have to leave a window opened and then delete history. However, weird thing is, sometimes cookies are not listed, but still saved, and then when I open the option again after an hour or so, suddenly many cookies appear, although I was on none of the websites in the meantime. Also, youtube suggests videos on the basis of many I watched before deleting everything, this does not change.

Have you tried what I suggest in post #4? If that does not work try creating a new clean user account, login to the new user account and see if the issue still happens in the new user account.
