My guess is that they're going to take a bunch of simulated atoms in a simulated area and simulate them bouncing around, vibrating, running into each other, etc.

Things like coulomb and van Der Waals forces. They're interested in how proteins move and shape, and so they are interested in electromagnetic forces not of a sufficient intensity and short range to lead to a bond state change, but forces which act over a longer range and manipulate the shape and motion of the proteins. I think that's what's meant. Basically I think it means that you can make "weak field" approximations because you assume nothing gets so close or so intense as to cause bonding, and make some simplifications about the internal electromagnetic characteristics of the molecule....
But I think the more important question is...DOES IT MOO???? :eek: ;) :D

Probably pretty rubbish. It specialises in numberical stimulations of molecules bouncing around interacting with each other, and not on ray tracing or other graphics work. It's not a general purpose computer.

Typically, it might have a smaller supercomputer used as the front end and to allocate resourses. The end user remotely logs onto that front end to load data and run stimulations, possibly through a black and white CLI. Systems like this often run on some flavour of Unix, and rarely have graphical interfaces as there are only a few users, who have all received decades of training...
A beowulf cluster of these, now that'd be something :)

I was just thinking of the mainframes and minicomputers that I worked on in the 70's from IBM, Univac, DEC and Honeywell.
Now twenty-thirty years later I look at the iMac on my desk and have to smile.
This new wonderful breakthrough capability may be on our desktops in less than 20 years. Awesome.

One thing nice about the old mainframes vice the PC or Mac, is that you could actually walk through it and get a firm understanding of what each part did.
While you can crack open a PC box and discuss, it just isn't the same as walking though the CPU, RAM (Core) memory, etc.

That is kind of nice to be able to see what everything does, but most people don't have room for one of them in their office or bedroom. ;) :)

Does anyone know any good cases for a Petaflopper? I tried sticking it in the garage, but I had to leave the garage-flap open and it sticks out into the driveway... I'd hate to see it scratched..

I think "non-bonding" means these are not classic chenical reactions where valence electrons make and break bonds but they are looking at interactions involving the vonderwall forces
Some of the questions they they'd like to answer are along the lines of how some protein might interact with a cell wall. It's very complex because the shape of a huge molicule might change as it interqcters and when the shape changes then it's characteristics change. I am far from and experts but it sounds like solving a big pile of diff EQs which might trans late to a big pile of matrix operations which means a lot of very orderly floating point operations just the sort of thing you can do with a distributed computer like this.
