My friend is giving me a bunch of Blu Ray and 720p rips from his external. What is the best way for me to convert these to an ATV2 format in Handbrake while keeping the high quality nature? Is it possible to play 720p or 1080p files on the ATV2? Thanks.

I just select the Apple TV2 and I custom from there.

I use a constant of 5000 on rips, plus select audio up to 320. I get 720P rips of around 4 or 5GB

It depends on what codecs are used. If the files are MKVs, then chances are that the video codec is h264. If so, just use MKV Tools to remux the files to MP4. Chances are that you'll have to convert the audio from AC3 to AAC. This takes about 3 minutes total. Using Handbrake to convert will take much longer and result in some video quality loss.
